How do I get two engines to automatically play more than one match without having to manually click File>Reset Game and Mode>Two Machines?

I think what you mean to say is "play more than one game" not "match". If the programs play a series of games against eachother, then it becomes a match.
What I do is to have a separate icon on the desktop for Winboard, and after the command line I add "/mg 4" for them to play 4 games against eachother, if you wanted them to play 6 games, you'd change it to say "/mg 6"
Here's an example of what I have:
C:\WinBoard\winboard.exe /mg 6
And Winboard will automatically change the programs from side to side on each game. So if game 1 has Comet/Crafty, then game 2 would be Crafty/Comet.
