There are only little differences. Of course, under xboard/winboard
the xboard command has to be used (which is done automatically be
xboard/winboard).
The time command means something different: in xboard mode it is for
synchronization of the engine clock and xboard/winboard clock, in
"native" mode, it is for setting up the time controls (but the
xboard/winboard level command is still available).
Some commands are ignored silently in xboard mode (like hard, easy),
while in native mode, a message will be printed ("Not implemented
yet"). You wouldn't see the message in xboard anyway.
The "thinking lines" have a different layout. They also get truncated
in xboard mode. (When privately testing the first xboard version
of Yace, I got some winboard crashes after posting long lines. They
where gone away after truncating long lines, but it also might be
unrelated.)
