WinBoard and NTFS partitions

I have always used WinBoard in the past with Windows 98. Recently I bought a new computer with Windows XP and enormous discs. With some difficulties I created several partitions in the discs and organized things as I wanted.

On trying to use WinBoard (4.2.7) to play a gama I experienced a very strange behaviour. The program started and launched the indicated chess motor, but slowly and using a lot of CPU power (as indicated by the sound of the fan). After the human player made the first move, nothing more happened: the program (black) never did its move; no analysis output was visible on the superior line and WinBoard did not react to the menu option to force it to make its move. It responded however to the Close instruction.

After more careful inspection and different trials I have arrived at the following diagnostic: WinBoard behaves in this strange way if it is launched from the C: partition, which is NTFS, but behaves normally and as it should be if it is launched from a FAT32 partition (M: in my case). The chess engine can be in any of these partitions and its location does not influence the results. The utilization of the "compatibility" modes of Windows XP does not solve the problem.

Has somebody experienced this problem? As Windows XP is nothing new by now I am surprised that I have never heard of difficulties of this type. I can not imagine what the real problem can be. Any idea?

When I play in winboard against a engine, I make the first move and the program responds, then I tries to make the second move and I must wait for a pair of seconds before being able to do it, in engine vs engine I do not see that problem.
