I think all chess programmers are knowing similar bugs from their first move generator. But the above one is easy to fix.
I remember a game, that the buggy Holmes 0.7.x has playd in it's first official tournament, the IPCCC 2001, against P.ConNers.

At home I don't lose on time, but at home I seldom play
with ponder on. I hope I can build a new version with
more reserve time in the next days. I don't know what
the real problem is and where the time goes.

You don't need a dual cpu PC to test pondering. For running tournaments it doesn't make sense to run with pondering on a single cpu system but for testing your pondering code it is just fine.
The current version of my engine has a time bug while pondering and I will describe it, perhaps someone has a similar problem. Keeping track of time is a little more difficult while pondering and this bug only occurs for me with time controls of X moves / Y minutes. It occurs when you get a ponder hit just before the time control. Winboard sends your engine the time only when the opponent makes a move. So if my engine receives a move and time information while pondering and it was a ponder hit and my engine wants to spend more time on it, it will update the time left value then and keep thinking. When it is done it still thinks it has X time left even though it has used some of it so during the next move it can go over the time limit. The fix is to update the time left value after a ponder since this information from the GUI can be stale at that point. I have no idea if your engine has a similar problem but it might be something to think about.
